Do not leave Opera on when you tell Windows to shut down.  Close Opera FIRST, then tell Windows to shut down.  This could be the issue.

    This behavior only happens to me when I start Opera again after it
  
crashes or is made to quit by some other method than the quit command.

    It could be that Opera is not shutting down properly when  you quit
  
it.   This may not be readily apparent.  Opera spends some time  
writing to disc when it shuts down.  That process might be getting  
interrupted.  Unfortunately, I don't know the cure, except to review  
the procedure you use to quit Opera.
